DomainNetworkBuilder

To support research on the molecular basis of observed or predicted protein-protein interactions, we designed a tool named DomainNetworkBuilder. It works as Java plugin for Cytoscape 2.1, a free open-source software platform for the visualization and analysis of biomolecular networks. Our plugin DomainNetworkBuilder decomposes protein networks into domain-domain interactions and generates a new network of interacting domains. It queries our in-house database, which contains protein information from the UniProt database, domain information from the Pfam database, and domain interaction information from the InterDom database.

We have also implemented another Cytoscape plugin named DomainWebLinks that provides additional context-dependent web links to Internet resources on domain function and structure such as Pfam (database of protein families), InterDom (database of interacting domains), and 3DID (database of 3D interacting domains).

Since we currently support UniProt accession numbers only, the following list of external conversion services may facilitate converting gene/protein identifiers to UniProt:
